Although not strictly 'klan' DC's All-Star Squadron issues #38-#40 October to December 1984 feature The Phantom Empire, the leader wearing a rather familiar style of headgear!

I'm sure that there were a number of Klan inspired bad guys in comics. But, like the pre-Pearl Harbor Nazis, they were (pun intended) cloaked in other names.
BTW, the first ever hard-boiled detective prose story featured the Klan. Carrol John Daily's "Knights of the Open Palm" appeared in the pulp magazine Black Mask in the late 1920's.

Is this specifically pertaining to GA comics? The first thing that came to mind was the story arc beginning in Jungle Action #19 (1975). Black Panther facing the KKK.
-
There were a couple of issues of JSA that featured the Klan getting their asses kicked by the modern-day Mr. Terrific
-
During the Salvation storyline in Preacher the KKK shows up a few times.
-
Help! #26 has the Klan on the cover and inside as a fake recruitment flyer.
